Luckily, NYC has three major airports: JFK, La Guardia and Newark. JFK and La Guardia are near Brooklyn and all three have excellent transport options into the city.
Your options are:
Airtrain: Mono-rail from JFK airport to Manhattan [info]
Super Shuttle: Good, but, you share a ride with up to 10 people... if you are the last one off or the first one on, it could take several hours to get to your destination. Runs around $20.
Subway (JFK airport only) - best value: $1.50 - takes you to the city in one hour.
Olympia (Newark airport only) - best value - fast - takes you to the main subway/train/bus terminals in the city. Under $15
Yellow Cabs - have fixed rates into the city, a good value for more than one person. You pay for tolls and tips.
